Three things to try

1) Safari reset. Quit Safari completely (Safari menu->Quit Safari). Then hold down the Shift key when starting Safari. Then try downloading again.

2) Try downloading with a different Browser... Firefox for example. However you would need to download that.

3) Create a new user account on your Mac using System Preferences->Users & Groups. Create the account, log out of your current account and log into the new one. Then try downloading with Safari and see what happens.

My other concern is you may have inadvertently installed some malware on your Mac, which would also cause that issue. You can use adwaremedic to remove anything bad. [url][/url] (not an endorsement but the app works)
